On a technical note, I did quarterly reports in my system up to Oct 2012 and everything was counted perfectly. I still believe the system is just timing out when I try to run the full year because that's the only time I get no count on the CQM. If there were data corruption it should show up on the quarterly reports as well. All you have to do is change the dates that the system searches to 3 months at a time and run it and you'll see that you get good numbers.
The meaningful use wizard is a very complex report that does use a lot of resources to complete. We have seen instances where the report will time out, especially when trying to run a full year of data. A couple recommendations to help with this is to always run the report from the server, and run the report when no one else is connected to Amazing Charts in the office. This will minimize the strain on the CPU of the server and help run the reports smoother.
