If you back up ton .enc, the whole thing is encrypted.
If you back up separately, then it's not, unless you encrypt the entire disk.
Also, I have noticed that when you delete the un-encrypted imported items, it take forever, because they are deleted one at a time. When you delete old backups of .enc files they go immediately, because they are a single file.
